As you said, there is no problem when leaving Indonesia.
But Japan is prohibiting entering to Japan now(111 countries).
Those other than that who has a Japanese spouse, has a visa as permanent resident, and others, which are called people who "have a reason we should consider in terms of human rights" are not allowed to enter Japan (Entering of foreign student is not included in this consideration).

We are in hard time since when prohibition of entering Japan will be stopped in detail.
It was scheduled to enter at the end of May, but it has been changed to the end of June to the end of July, which means that schedule has been cancelled at each time. We do not know when they can enter Japan. We will inquire immigration bureau.

As you said, there is no restriction for outgoing from Indonesia at the moment.
However, Japan is now implementing restrictions for incoming visitors, except for those who are spouses, or are permanent residents or have special reasons for caring necessary for human rights(The overseas students are not included for these special reasons).
We are at a loss because no specific explanation is given regarding the limit.
Originally the plan for the arrival of May to be changed to late June and onto the end of July and so on, resulted in cancellation repeatedly.
We still don't know when to welcome now, therefore we need to consult the Immigration office in Japan soon.

As you were saying, departing from Indonesia is no problem.
However, there are limitations on entering Japan right now (against 111 countries)
Unless you have a Japanese spouse, permanent residency, or some other humanitarian reason, you could be denied entry. (International students are not included in the list of humanitarian reasons.)

We are a little lost because we do not know the specific deadline for entry refusal yet.
Originally, I had planned to enter the country at the end of May, but that changed to the end of June, and then July, so I don:t know when I can finally enter.
I am going to try to contact immigration.

As you mentioned, there is no problem of going out from Indonesia. However the entry to Japan from 111 foreign countries is currently under restriction. A person is refused to enter unless the person is married to Japanese, s/he is a permanent resident, or there is humanitarian issue to consider. Studying in Japan is not considered as a humanitarian issue.

Since there is no specific period announced for such restriction, we are also deeply troubled.
We have postponed the entry scheduled for late May first to late June, then to late July. We are not sure when the entry will be approved.

We will contact the Immigration Bureau.
