There is nothing wrong with saying "Can you ~", but this could sound a little demanding while this person is the one caused the trouble by mistake. Instead, you could use the word "Would it be possible to send it to Berlin by DHL?" This makes it sounds little more polite and shows his/her apology and appreciation for the help.
