One mistake you corrected is fine, but the other two I can hardly agree with, sorry.

• So please ship them by air mail. (there is nothing wrong with air mail?)
• The over-payment to you comes to 3000 dollars. (you shouldn't attach an "s" here, currency is always without. You wouldn't say 3000 yens, would you?)

「by airmail」だと「航空郵便で」の意味になります。「航空便で」は「by air」です。3000なのでdollarsとなります。単純ミスが3つもあるので、星3つと評価するのは妥当でしょう。

I had to research it a little, but "to overpay" requires no additional preposition.
