追跡番号が確認できませんか？is totally different from "Can you you please check the tracking number?". Also, you may want to use "Could you", instead of Can you to make it more formal, as this is a message for a customer.

一番最初の「Thank you for your message」が「Thank you for you message」のままだったのが少し気になりました。あとは、上でも指摘されているように、「追跡番号が確認できませんか？こちらで確認させて頂きます。」の部分ですが、「If you are not able to check the tracking number, do not worry, we will check it for you.」としてはどうかと思いました。
