1) In the sentence「 到着した商品を当店が指定する日本の住所へ送ってください。」The 「当店が指定する」, I undestand that the address was not designated yet. Is my undestanding of Japanese wrong?

2) An in the phrase 「※着払いでの発送を行った場合、受け取りを拒否します」, Conyac Guideline says to try translatiing as near as possible to the original, therefore I think the term t着払い "cash on delivery" or other translation is required. I am correct?

"Please send the product back after it arrives to the address in Japan which we designate."
As for the second one, yes, you can use "cash by delivery", but I am not sure if it is correct when you wrote your sentence this way: if we receive by cash on delivery. That was why I used other words to translate the sentence.

According to the text, it is about sending back the item and then getting a refund, right?
If the shop is going to designate the address later, then how can the customer send back to the item?
I think if they will designate the address later, they will have to tell the customer where can a customer get the information about the address. But in this text, there's no other information about the address which the customer has to use.
Therefore, I translated the "当店が指定する日本の住所" in a simple present tense which shows a fact that there is already an address for the customer to use in order to send the item back to the shop.
